If everything is manual : aperture, shutter speed and ISO then exposure compensation should show you the difference between the settings you have chosen and the exposure the camera has metered - if you change the manual settings then the exposure compensation value should change

I don't know if you worked this out yet, but the exposure bar on screen is different from the exposure compensation dial. If the exposure bar is at -3 in manual mode, then you need to adjust your aperture, shutter speed, or iso to get it to 0 (in the middle). 

The exposure compensation dial doesn't do anything in full manual mode, it only works when in aperture priority, shutter priority, or full auto is switched on. So it gives you a little bit of control. Here's more information on what C (custom) does on the dial...
