Last nite suddenly only the central part of af points were showing... I was in AF-C in single point with face detection off.

No matter what I tried to change but somehow the outer af points would show or not show at random forcing me to use only the middle grid of af points every now  and then...Is this some kin of bug? Any idea?

It's because you're moving the joystick. If you press it, all focus point appears. It seems the X-T2 only show Phase Detection overlay when moving the joystick around.

It's the same in both AF-S & AF-C

I don't think it is the reason why, sometimes I were moving the joystick to position the AF point outside of the central grid and while doing it the points not only would not show, but I could not move the point out of the central af grid, then later randomly I could again.

You had it in wide tracking mode Pompo.  Turn it to single point and they will become available.

no I didn't, that is whats so weird, I didn't touch anything and suddenly  only the central grid of AF points was available and I could only use that, I could not move the af point out of the central grid. I almost missed some shots because of it...very close to it.

i figured out what it was! In AF-C when set to HIGH the center AF Frame only is available, the outer points aren't. You'd have to switch to either AF-C LOW or AF-S if you want to stay in high speed drive with all AF points.

'One setting randomly affecting another setting' er no One setting effecting another setting in a pre-determined way that is detailed in the manual. Not random at all

I really hate the way that when I am in AUTO ISO the ISO Randomly gets much higher when I use a higher Shutter Speed, I hate the way it randomly changes like that when I change another setting :)

I mean more like putting the AF mode into single point and losing most of your focus point options. Or putting on the battery grip and losing the ability to put the camera into boost/normal mode in the menu. The flash not firing because the camera is in electronic shutter mode. Etc.
